For me, Sonic Chronicles: The Dark Brotherhood and Sonic Adventure 2 Battle are my favorites.

I haven't played Chronicles yet, but my favorite is Adventure DX. First of all the original adventure is my favorite of the 3D games, and one of my favorites overall, plus it has Tails Adventures' as an unlockable, which is my favorite of the 2D games, so it's the best of both. ^_^
